Cessy est attesté en l'an 1091 sous la forme latine Villa Seyssiacensis. Nous le retrouvons avec un Seissiacus dans un receuil de chartes de l'abbaye de Cluny. Nous avons un Sessie signalé à Genève en l'an 1305, puis un Sessye pour l'année 1311. L'orthographe actuelle du toponyme se fixe en 1744-1750.

Ce toponyme semblerait dériver du gentilice Sissius.
