L'immense majorité des toponymes de Kyzyl datent des temps les plus anciens, parfois du néolithique ou de la période préceltique, notamment les oronymes et hydronymes.

En 1914, la ville s'appelait Belotsarsk - Белоцарск - Tsar Blanc ; ceci en rapport avec le Tsar, blanc le définissant comme occidental. En 1918, après la chute du tsarisme, nous verrons un hydronyme appeler la ville alors rebaptisée Khem-Beldir - Хем-Белдыр qui proviennent des mots tuvins Khem - Хем - rivière et Bel-dir - Бел-дыр - Confluence soit, la Confluence, confluence du Grand Ienisseï - Biy-Khem - Бий-Хем et Petit Ienisseï - Ka-Khem - Ка-Хем.

1926, après signature du Traité amical avec l'URSS, la ville se fera alors appeler Kyzyl - Кызыл - Rouge en langue tuvine. Signalons B.I. Tatarintsev qui, en 1998 et dans une remarquable étude de ce toponyme, le fait dériver de la langue karagas signifiant gorge étroite, gorge ; cette explication étant étayée par la morphologie des lieux.
